Say I need to do a remote debug session but instead of being on the C:\ drive I want to run on D:\ or some other partition

Would copying the debugger stub to another drive and launching that do it ?

Yes. The application is downloaded next to the stub, so whatever drive the stub is on will be the drive the application is on.
